nix-store --verify: don't drop paths added while it runs - #764
nix-store --verify can unregister valid, intact store paths that are added while it runs, and fails with not all store errors were fixed if such a path has a referrer that it did see. We run nix-store --verify --check-contents --repair periodically on machines where evaluations run at the same time. In one run it unregistered 69 .drv files that an evaluation had written during its scan of the store directory; all of them were on disk and intact. Their files then become garbage for the next GC.
Change
LocalStore::verifyAllValidPaths() lists the store directory, then queries the database for all valid paths, and treats a valid path missing from the listing as disappeared; verifyPath() then invalidates it, with or without --repair. The listing is not a snapshot (ext4, for instance, returns entries in hash order), and the GC lock that verify holds keeps out only the garbage collector, not writers. So a path whose file is created after the scan went past its name, and that is registered before the query, is reported as disappeared although it exists.
Before treating such a path as gone, check it on disk (pathExists()), as LocalOverlayStore::verifyAllValidPaths() already does. Writers create a path's file before registering it, and the GC lock keeps the collector from deleting paths, so a valid path that doesn't exist at that point really is missing, and is still reported and removed.
For the test, this adds _NIX_TEST_VERIFY_SYNC_1/2 synchronisation points, like the existing _NIX_TEST_GC_SYNC_1/2.
Testing
New functional test verify-concurrent-add.sh: it holds verify between the directory scan and the database query, instantiates two derivations (one depending on the other), and checks that they stay valid and that nothing is reported. It also checks that a path whose file was really deleted is still removed.
With the pathExists() check removed, the test fails: the two .drv files and their builder scripts are reported as disappeared, removing from database.
With the change: verify-concurrent-add, repair, gc, gc-concurrent, gc-non-blocking and check-reqs pass.

Bug Fixes
Store verification now correctly recognizes valid paths added while verification is in progress, avoiding incorrect missing-path reports.
Verification also checks the filesystem for valid paths that were not found during its initial scan.
Paths that have genuinely been deleted are no longer treated as valid.
`nix-store --verify` reads the store directory and then queries the
database for all valid paths. A valid path that is missing from the
directory listing is reported as disappeared and removed from the
database, or, if it has a referrer that the listing did see, fails the
verify ("still has valid referrers", "not all store errors were
fixed").
The listing is not a snapshot, and the global GC lock that the verify
holds stops only the garbage collector, not writers. A path whose file
is created after the scan went past its name (ext4 returns directories
in hash order) and which is registered before the query is valid, on
disk, and missing from the listing. The verify then unregisters a good
path that an evaluation or build has just added; its file becomes
garbage for the next GC.
Before treating a path as gone, check it on disk. Writers create a
path's file before they register it, and the GC lock keeps the
collector from deleting paths, so a valid path that does not exist at
that point is really missing. The local overlay store already checks
each path this way.
Add synchronisation points after the scan for a functional test that
adds two .drv files (one referring to the other) in that window.
Store verification now checks the filesystem directly for valid paths not found in its initial directory scan. A new functional test exercises concurrent path additions during verification and confirms that deleted paths are removed from the database.

Summary
Verification synchronization and path checks src/libstore/local-store.cc
verifyAllValidPaths adds two environment-controlled synchronization points. Its existence check also checks the filesystem directly for paths absent from the initial scan.
Concurrent-add functional test tests/functional/verify-concurrent-add.sh, tests/functional/meson.build
The test pauses verification after the store-directory scan, adds two related derivations, and checks their validity. It also checks that a deleted path is removed from the database and fails the validity check. The test is added to the main suite.
The change is mergeable with a bounded test-reliability follow-up: an early verifier failure can stall the new test for five minutes rather than report the failure promptly.

Detect verifier exit while waiting for the scan signal.
If nix-store --verify exits before opening _NIX_TEST_VERIFY_SYNC_1, cat "$scanned" blocks. The test then reaches Meson’s 300-second timeout instead of reporting the verifier’s log and exit status.

Motivation
nix-store --verifycan unregister valid, intact store paths that are added while it runs, and fails withnot all store errors were fixedif such a path has a referrer that it did see. We runnix-store --verify --check-contents --repairperiodically on machines where evaluations run at the same time. In one run it unregistered 69.drvfiles that an evaluation had written during its scan of the store directory; all of them were on disk and intact. Their files then become garbage for the next GC.Change
LocalStore::verifyAllValidPaths()lists the store directory, then queries the database for all valid paths, and treats a valid path missing from the listing as disappeared;verifyPath()then invalidates it, with or without--repair. The listing is not a snapshot (ext4, for instance, returns entries in hash order), and the GC lock that verify holds keeps out only the garbage collector, not writers. So a path whose file is created after the scan went past its name, and that is registered before the query, is reported as disappeared although it exists. Before treating such a path as gone, check it on disk (
pathExists()), asLocalOverlayStore::verifyAllValidPaths()already does. Writers create a path's file before registering it, and the GC lock keeps the collector from deleting paths, so a valid path that doesn't exist at that point really is missing, and is still reported and removed. For the test, this adds
_NIX_TEST_VERIFY_SYNC_1/2synchronisation points, like the existing_NIX_TEST_GC_SYNC_1/2.Testing
