Small changes to Dockerfile

ASGAL v1.1.0

Change 1: major overhaul to asgal script (thanks to Matan Avraham: he improved the asgal script while he was a guest at the Furman lab at the Hebrew University of Jerusalem, Israel):

• multi-threading support for salmon and the gene-indipendent executions of asgal
• many other code improvements

Change 2: we removed salmon submodule due to errors at compilation time. We now use the pre-compiled binary of salmon v0.12. Just a note: "if ain't broken, don't fix it". Salmon v0.12 provides what we need and asgal works with that version. Before updating salmon, we need to test it: in future we'll test newer releases for sure.
