This PR removes support for Python 3.9 and updates the linter rules to account for this (which then touches every file)

There are a lot of changes, but can largely be summed up with:

This can/has been tested in a number of ways:

  • Unit tests
  • Integration tests
  • Manually inspecting reference.json and function docstrings.
  • Some general CLI operations.
